Eh I've seen apps refuse to run on Android if it's rooted, which is a problem for custom firmwares that can't ever not be rooted.
Heck, even certain vendors' software (at least Samsung and T-Mobile did this) will do anything between refuse to run and intentionally brick the device if it even detects rooting./div>
